The only effect will be that you can't use steam's screenshot key (F12) and need to use KSP's screenshot key (F1), and that Steam won't log your hours played. You can then run KSP.exe from there, independantly of Steam. Just go look for your Steam/steamapps/common/Kerbal Space Program directory, and make an entire copy of it to wherever you feel like.
